Shadowheart was stuck in that pod and nothing could save her in the earlier patches. But now things have changed. Patch 5 finally lets you free Shadowheart from the pod on mindflayer ship. Pod can be opened from the button just next to it. However, it is not that simple. You can look for a switch or a release. Even can hit it. But none of these options will save her from the pod. You must choose arcana option and pass the roll. Once your magical investigation succeeds, you can go back to the button just right next to her. And select the option:
Inscribe the device with the glyphs you sensed from the pod’s warning runes.
Ta da! You freed Shadowheart from her captivity. Now click on Shadowheart and help her to get up on her feed. Basically that was all of it. Shadowheart can be freed via an arcana roll check.
Must be remembered, once you escaped the mindflayer ship, Shadowheart will thank you. She will also say she won’t forget what you have done for her. That is why I believe saving her is imperative. But of course it is up to you. Moreover if your character isn’t magic oriented, you might fail the arcana roll to save her. However, save – load cheese is always an option.

There is an arcana check free way of getting Shadowheart out also. If you head up and loot the dead thrall, then return and use the key to open the reliquary, you’ll find a rune. If you put the rune in the console her pod will open.
